I'll leave the motor mod conversations to those who know a hell of a lot more about it than I do, but I would strongly recommend doing the Progressive Suspension montubes (stock height or -1" or -2") I like the -1" personally, but might use my bike in a different way than you do. In the rear you can look at the Ohlins or Penske if money isn't an issue. On a budget? Look for a pair of the discountinued Progressive 940 series. They came out with a replacement ("new and improved") for them (944) a few months ago but I don't think the price difference can be justified - if you can find 940s.
