What are the holes on the heat shield side of the pipes for?

Some people are like slinkies.............
They're really not good for anything, but they still bring a smile to your face when you push them down a flight of stairs

Really?? Wow, I've never heard of this being done before? If the holes are plugged can the shield still be installed correctly?

The plugs are flush mounted and the heat shields will go on without any problems.
