As others have state, V&H tech support is top notch. I have been running the same map for about a year and a half from a series of auto-tune sessions I did. I really spent a lot of time in auto-tune trying to "green up" as many squares as possible, in as many conditions as possible. I had a pretty darn complete map! The only thing that has bugged me is my fuel mileage being lower than others report. I finally got some time and contacted V&H last friday to see what they could do to help. In a matter of about 30 mins I had uploaded my map to them, one of their techs tweaked some settings in my VE tables, downloaded the new map, and I was done!
If I were you, I'd start auto-tuning and ride for 2-3 tanks of gas in various conditions, applying the tune along the way every 100 miles or so. Try to lug it, rev it, steady cruise, hot rod, and everything in between. Then finish the auto-tune and see how she runs. After that you can always have V&H tweak your map to get the results you want. And don't forget that you can change your throttle progressivity!
