Unhappy Autotune trouble

Ran into an odd situation last night. I did a 40 minute tune run, mostly highway, flashed new tune and took a 20 minute ice cream run. When I got back to the house after another 15-20 minute ride shut down to open my trailer. When I turned key to ignition, fuel pump ran and engine light stayed on, I recycled and engine light stayed on. I started the bike and it barley started and ran and sounded like SHEET!! Definite clicking sound and no throttle response, sputter and stall. I recycled tried again and same. So I re-flashed using FM Base tune and she started and ran OK...??? WTF??? I rode to work this morning and she seems to be OK. Has anyone run into a problem like this after auto tuning?? Is there an ideal time length or throttle range for tuning runs?? Appreciate any help as always!
