09 Roadie has miss on accelleration

Bought this 2009 bike new last Feb (2010). Added SE stage 1 air cleaner, V&H slip-ons, and SERT (for future mods) at purchase. I internally wired and installed 10" Chubby apes about a month later. No problems until a couple of months ago at 7000 miles, when it started having an intermittent miss during accelleration. It happens whether I'm using the twist grip or the cruise/accellerate switch, hot or cold, at any speed, even when taking off from a stop. Usually, it's just a single miss, but sometimes it's several times in a row. It's intermittent, but getting worse. It's at the dealership now, but they're stumped. Any ideas?

Dirty Injector?
Intake Manifold Leak? (a shot of starting fluid, propane, or wd-40 around the manifold will let you know right away)
Coil going bad?
Plugs/Wires?

Do the 9's have the fuel line issue (inside the tank)

Dealership Techs found the starter cable pushing against the coil pack connector. Moved the cable slightly and replaced pins in the connector. Seems to have fixed the problem.

Haven't heard anything about the fuel line problem.
