This winter I am planning on installing a new system in my 09. Radio, amp,front speakers, and still up in the air on speaker lids. I want to do this only one time.

For the radio, I am leaning towards the AV Aquatics basic head unit, due to plug and play.

As for amp and speakers, This is where I need help. I don't want to break the bank, but I want the system to work properly and be reliable. Is it better to go with 2 separate amps, or one?

breaking the bank has different meanings to other people, might be better you just post the budget you have. This has been discussed quite a few times, so searching may get you more detail than asking.
