I've had one of my speaker modules off to add the better half's cup holder. There will be holes. Don't know about the light bar, but I would assume there is some holes required for mounting.

You can use rust proofing plugs in those holes. Get them at the auto parts store.
What's are you planning on doing with the speaker pods ?

That is an Ultra Tourpak. When you remove the rear light assembly there will be large rectangular holes to fill.

I would suggest you look to trade your tourpak with someone that has a true King tourpak say for a Streetglide or a Roadking, those tourpaks won't have the holes for the light assembly or the speakers and will give you a much cleaner look.

You can use mesh drywall tape on the inside of the pod holes adhered by abs plastic repair, which is sold at any auto parts/hardware store. Then once that cures, fill the holes from the outside with the abs repair goo & sand it smooth, followed by some body filler to smooth it all out. As far as the light bar holes, your guess is as good as mine on that one. That is a good price on that pak though.

If the light bar you are talking about goes around the whole back and wraps around the corners, then the corners will be cut out. If you are not an experienced body man, it will be a bitch to get the corners to look right.
